Postdoctoral Research Opportunity in Influenza Virology and Microfluidics

Dr. N. Naffakh leads the "RNA Biology and Influenza Viruses" (RBIV) team within the Virology Department at Institut Pasteur, an esteemed institution dedicated to the prevention and treatment of infectious diseases. The RBIV unit focuses on the intricate mechanisms of transcription and replication of the influenza viral genome, alongside the complex processes of packaging and reassortment inherent to the segmented genome of influenza viruses. The unit is equipped with all necessary resources to ensure the successful execution of research projects.
UMR IHAP INRAE-ENVTDr. Maxime Fusade-Boyer and Prof. Romain Volmer oversee the VIRéMIE research team at the Ecole Nationale Vétérinaire de Toulouse (ENVT). This team specializes in avian influenza viruses, particularly examining their evolutionary dynamics, which can lead to the emergence of new variants with significant implications for both animal and human health. The UMR IHAP's strategic location allows for access to a wide array of samples from poultry farms, facilitating research that closely aligns with real-world conditions in advanced BSL2 and BSL3 laboratories.
Position and ResponsibilitiesThe selected postdoctoral researcher will engage in a collaborative initiative funded by the Institut Carnot/France Futur Elevage and the Institut Carnot/Pasteur MS, which unites the expertise of Dr. Maxime Fusade-Boyer, Prof. Romain Volmer, and Dr. Nadia Naffakh. Collaboration with Andrew Griffiths' team at ESPCI (Paris), known for their expertise in biology, chemistry, and physics, will also be a key component, particularly in the application of droplet microfluidics.

ProfileWe are seeking a dedicated postdoctoral researcher with a solid background in virology. Experience in microfluidics is a plus. Essential qualities include flexibility, independence, and the ability to thrive in a collaborative research environment.
Note: This position requires adherence to good laboratory practices in BSL1, BSL2, and BSL2+ settings.

Research Project: Avian Influenza Reassortment Surveillance and AnticipationInfluenza A viruses pose significant respiratory health risks to both humans and animals globally. Beyond their annual occurrence as seasonal influenza, the segmented genome of these viruses can undergo reassortment, leading to the emergence of novel and potentially dangerous pandemic strains. In avian populations, particularly in the context of the ongoing H5Nx panzootic, the co-circulation of various AIVs can result in new genotypes with unpredictable phenotypes due to reassortment events. The emergence of the highly pathogenic H5N8 AIV in 2016 exemplifies the critical need for vigilant surveillance and understanding of the reassortment process.
The primary aim of this project is to conduct a thorough investigation of co-infection events among avian influenza viruses utilizing the μFlu pipeline, an innovative droplet-based microfluidics technique developed by the Institut Pasteur team. This approach allows for systematic and quantitative analysis of reassortment between influenza viruses on an unprecedented scale.
The project objectives include:
- Employing the μFlu pipeline to quantitatively evaluate reassortment potential in cultured cells between genetically engineered H5N8 viruses and H6N1 LPAIV viruses, simulating co-circulation in a duck farm scenario.
- Enhancing initial experimental frameworks for field surveillance.
- Exploring the application of the μFlu pipeline for identifying reassortant viruses in environmental-like samples.
